Q: Is the 1/4" diameter referring to the inside diameter or to the outside diameter of the tubing? i am buying the tubing from my local home depot.

Yes you can, I just kept looking and searched for couplers 1/4” and several different brands showed up

Q: Can the brass tips screw directly into a 1/4" tube? I already have theines run and the connectors would put the tips at a 90° angle.

Depends on what connector you are using. Some connectors have a push type connector on all sides and the nozzle will fit in any slot. If you have to screw the nozzle in that’s the slot you have to use.

Q: Can you space the nozzles at different footages depending on where you need them or do they have to be 3' apart apart?

short answer, they "don't need" to be 3' apart. Less short answer is that pressure in the line should drop the more nozzles you have (output), in a closed system. The pressure in the length of the line should be irrelevant or negligible over short distances 30-50 ft, and more noticeable on much longer distances. As long as you are within the range pressure parameter set at each nozzle location, the spray pattern should be close to identical unless the nozzle is damaged or bad. It seems as if the restrictions is put to ensure proper pressure at the nozzle, so while you don't have to do 3', its advisable. If you need to put them at shorter distances you will notice that you will drop the pressure to the point that unless you have a way to increase system pressure may adversely affect proper operation.
