Q: How can I prevent mold from forming inside the bottle ?

Wash it often. I have no trouble with mold.

Sorry I haven’t refilled but the long spray was a mist. In my initial review it looked like two tubes that were used to spray. When you pump once (a full front to back pull/pump) it should give you a mist spray action

Q: Can you put conditioner in it or will it clog?

I really don't know. I use it for water and it is a VERY FINE mist. It may clog with something thicker.
